A user wrote in asking about the rice QTL positions we have projected onto the O. sativa japonica genome. Our method uses a QTL's closely linked marker positions mapped via ePCR or through the BLAT alignments of shared or source sequences. The file we place onto our FTP site contains the fields "qtl_accession_id," "qtl_name," "chromosome," "start," and "end." The user additionally wanted trait information, so we have regenerated the file to look like the following:
************ Record 1 ************
qtl_accession_id: CQH1
qtl_name: CQH1-OSADJCAP
to_accession: TO:0000507
trait_category: Abiotic stress
trait_name: osmotic adjustment capacity
trait_symbol: OSADJCAP
chromosome: Chr. 1
start: 5094276
end: 5095699
We hope this proves more useful, and in the near future we plan to project QTL positions for the other completed genomes.
