Gramene updates published in Jan, 2016 issue of Nucleic Acids Research

The recent updates in Gramene database have been summarized in the article “Gramene 2016: comparative plant genomics and pathway resources” published in the January 2016 issue of Nucleic Acids Research focused on biological databases. Gramene provides resources for comparative analysis of plant genomes and pathways. Using case studies, we have shown how to navigate genome browsers, access and display publicly available genomic data such as genetic variation, expression and methylation on the genome browser. These data are also available for download using Biomart. The Plant Reactome pathway portal provides a reference resource for analyzing plant metabolic and regulatory pathways. In addition to reference species rice, the portal hosts gene homology-based pathway projections for several plant species including both model and crop plant species. In addition, to search and browsing of pathways, the current version of Plant Reactome allows analysis of expression data (e.g. transcriptome, proteome, metabolome, etc.); pathway enrichment analysis; and cross-species pathway comparisons. Both the genome and pathway browsers interface with the EMBL-EBI's Expression Atlas to enable the projection of baseline and differential expression data from curated expression studies in plants.
